CyanogenMod 9 RC and Ice Cream Sandwich are finally together! Although, I want to know more about the issues between these two.

For any type of custom ROM, there are a lot of issues for the first few releases. But you can assume the low risks as the release gets update.
What are the main bug issues?
The main issues are the lags and stuff when you open so many applications, your device starts to lag. You need to download a task manager to keep closing the apps to free up space in memory.
What are the prominent customization issues offered by this update?
Every type of customization is available like widgets, screen types, wallpapers, added buttons on the menu and the drop down menu. It all depends on your taste what you want.

Custom rooms can be good or bad, cyanogen mods are good roms, but of course each rom has its own bugs, even the stock rom itself. The main problems with the cyanogen mod, especially the ICS, are:
First: There is a camera bug, CM mods are very poor in camera, and HD video recording lags.
Second: The ram memory is very low on CM ICS.
My advice is to wait for the official ICS on your Android phone, as this has to pass a different kind of test, and therefore has less bugs.
