AVG has restarted PC and now programs are missing

After a successful scanning, my AVG antivirus indicated that I should restart the PC and I did it. I understand that the PC is supposed to open with all applications but most of my applications were missing after the restart. I do not know what is causing this. Is it the Antivirus or I could be having another problem? I am not running low on disk space so they have not been eliminated because of space. Help me counter this issue.

Maurice! I faced the same issue in the past. Sometimes the virus affects our system files like when we connect out PC with internet, malware can easily enter and destroy programs. Antivirus is a tool to protect the system from having bad files. 
Some antivirus directly deletes the file without knowing its importance. I suggest you to use 'Avira'.
The virus enters into the program and when antivirus detects and delete malware, it may contain some important files which help in program running. In this case program crash and stop working.
