There are a number of options:

1. Try the Fluid Dynamics Search Engine. It costs $45 for the license. It is written in PERL, opens with search terms highlighted and can handle re-directs, PDFs and DOCs with a plug-in.

2. Try Zoom Search. This is free for small sites and is very easy to set up.  For larger sites it ranges from $49 for the "Standard" version  to $299 for the unlimited "Enterprise" license. You only need to run their software from desktop and specify types and locations of files. The tool will index your site and compile a few files. You then can then upload the files to your server

3. Try the Google's custom search engine. This redirects the results to the web page with your logo. It is simple to implement and customize. It is however not free unless you advertise your content with them.
