Using copyscape will not affect the script code that your friend send you. Copyscape will simply check if the work is unique or plagiarized. If the work is plagiarized it will present you with the sources to which the work was copied from, but it will not affect the script code of the information.
But in case you might have had some problems with your copyscape application whereby the script code was affected then it will be very clever if you made a duplicate of that work and saved a copy differently so that even when the work you are using to check for plagiarism is destroyed you will have a backup.
