I have 12 applications that need to be run in a specific order, each of the applications has Setup.exe and an MSI.

Please do the needful for providing the Script for MSI
My suggestion to you is that you change the path of destination for Java installation.
There are many ways to define the installing patch in the distribution of software.
Or you can also use customized MSI that can do what is needed.

Here is an HTA that will do what you want. It will install software in order of execution, and is able to do this remotely.Â
This should be a viable solution for your project, and should serve you well.Â
