The answer to your question on if there is a software to protect your pen drive is yes. You can securely protect your pen drive with the USBSAFEGAURD software. This software enables you to password your pen drive and it uses an AES 256 bit encryption.
You can download and use USBSAFEGUARD for free if the maximum size of your pen drive is 2G. But you will have to pay if your pen drive has a bigger size.
