Here you need to take the control. You can find this configuration in two places in notification center.
Go to system preference. You may see a unified notification is preference tool (like a pen) for the control. This pen is used to shape out the area for users need. You can also turn on or off with the help of preferences. There are many other user friendly options in this area.
At last, an application notification pile will appear in the notification center/area. Now, you can control this by your own.

You can modify or customize the Notification Center of Mac OS X Mountain Lion to change which apps use the Notification Center or to change how the app’s notification appears in the Notification Center. You can open Notifications preferences by going to the Apple menu, System Preferences, and then Notifications.
To make the app’s notification to not appear in the Notification Center, uncheck “Show in Notification Center”. Another way of disabling the app’s notification is by dragging the app to the “Not In Notification Center” list. To modify how apps are classified in the Notification Center, you can select an option from the Sort Notification Center menu.
Selecting “By time” will make the apps to be arranged according to notification times. You can also change the order of the apps in the list by dragging them either up or down in the In Notification Center list. To change the preferences of an app in the Notification Center, simply select the app on the left and then change its preferences on the right.
Selecting “Alert style” will allow you to change the style of the app’s notifications. Selecting “Show in Notification Center” will show the app in the Notification Center. Selecting “Badge app icon” will allow the app to display the number of notifications in the Dock icon. Selecting “Play sound when receiving notifications” will allow the app to play notification sounds.
