I have a netgear interpretable with the Cisco 3750 switch. Cisco 3750 switch moved as distributing in this organization, although the switch is changing NETGEAR connecting layer. There would be no problem with the configuration of the VLAN and configure others if necessary?

Which is more excellent as the core, the Cisco 3945 router or the Netgear fvx358?

First, You will have no problem with the VLAN as both supports the same technology. Second, choosing a router is not as easy as yes or no. You must consider the compatibility of all devices you are going to work with. for a professional point of view. I would personally use Cisco as I am more familiar with it and is proven to be very dependable.

Familiarity matters when setting up devices. Also, Cisco is more suitable for Business type setup as Netgear is for Home setup usually. In the end, it is still the user which is you to decide which one is more familiar to use.
